| It seems as if the pop top towards the rear rests ever so slightly above the roof, maybe about half an inch or so. Is the primary means of adjusting using the locknuts and the L -shaped clips that snap into the latches towards the front? |

Assuming your van is a Westfalia weekender (which is what I'm familiar with), and the top has previously closed correctly, the first thing to check is if the rear hinges are binding. A few drops of light oil on each of the pivot points helped the top on my van close much more smoothly.
If you have a full camper built by Winnebago, others will have to chime in there. |

Interesting, so the pop top mechanisms for the weekender and the EVC are different?
I have a 1997 EVC by Winnebago. |

Yes, they are totally different roof systems. By most accounts (including my own, having owned a 2003 Weekender and (currently) a 1995 EVC), the Winnebago roof isn't as good as the Westy roof.
Unfortunately, I don't have an answer to your query about tightening up the roof fit.

While it may not be as good as a Westfalia roof think about it this way- mine at least has lasted 30 years. That's AMAZING actually.
Anyway, it still what I call a scissor hinge in back. Check it for binding or being bent just like described above. It could also be that somethings is off with the struts in the front and that's effecting the closure in the rear. Those are the only points stopping the roof from laying flush, unless the body of the van or roof are somehow warped/bent, so I guess check that too.
Sorry, not very specific, mostly saying- there's not too many factors to look at, really.
